چکیده

With the decreasing cost and availability of many newly developed bioinformatics pipelines, next-generation sequencing (NGS) has revolutionized plant systematics in recent years. Genome skimming been widely used to obtain high-copy fractions genomes, including plastomes, mitochondrial DNA (mtDNA), nuclear ribosomal (nrDNA). In this study, through simulations, we evaluated optimal (minimum) depth performance for recovering single-copy genes (SCNs) from genome data, by subsampling resequencing data generating 10 sets with different coverage silico. We tested four (plastome, nrDNA, mtDNA, SCNs) obtained based on phylogenetic analyses Vitis clade at genus level Vitaceae family level, respectively. Our results showed that minimum high-quality SCNs assembly via was about 10× coverage. Without steps synthesizing baits enrichment experiments, coupled incredibly low costs, showcase deep (DGS) is as effective capturing large Hyb-Seq approach, addition entire nrDNA repeats. DGS may serve an efficient economical alternative be superior popular target enrichment/Hyb-Seq approach.

Phylogeny of Ononis in Iran using nuclear ribosomal DNA and chloroplast sequence data

The genus Ononis, embraces more than 85 species worldwide. In the present study, materials of two subspecies of O. spinosa from different localities of Iran alongside some other native species of the genus were included in phylogenetic analyses. In addition, over 50 accessions were obtained from GenBank. In order to clarify the exact number of subspecies of O. spinosa in Iran, datasets were obta...

Transcription of Nuclear Organellar DNA in a Model Plant System

Endosymbiotic gene transfer from cytoplasmic organelles (chloroplasts and mitochondria) to the nucleus is an ongoing process in land plants. Although the frequency of organelle DNA migration is high, functional gene transfer is rare because a nuclear promoter is thought necessary for activity in the nucleus. Here we show that a chloroplast promoter, 16S rrn, drives nuclear transcription, sugges...

Infraspecific variation within and across complete organellar genomes and nuclear ribosomal repeats in a moss.

Bryophytes (mosses, liverworts, and hornworts) are diverse and ecologically and evolutionarily significant yet genome scale data sets and analyses remain extremely sparse relative to other groups of plants, and are completely lacking at the infraspecific level. By sequencing the complete organellar genomes and nuclear ribosomal repeat from seven patches of a South American sub-Antarctic neo-end...
